What about not adding a second notification after this, including the text of the message where player has been mentioned?

Something like:

You were mentioned in #general on Discord by 'Some Random Guy'
Message: Hello @Symon this is a message where I mention you.

And if the message is too large, cut it.

+1. Maybe a command like /discordping or /dcping should be added, or something similar to that.

Regarding staff chat, it's a Discord thing. You have to disable people mentioning staff roles directly from Discord's server settings. So people cannot ping staff and staff wouldn't get the chat flooded.
